I also run my godaddy mail on my phone and haven't had any issues. Why don't you try backup/factory reset/restore? Might help the issue...
I have the Galaxy S, ATT with 2 email accts, one g.mail and one secureserver.net acct from go.daddy
My set up is the same as my PC Outlook set up, but various articles have recommended 4 different smptout ports:25, 80, 110, 3535, and another port when SSL is selected. I have tried ALL, but still, email sending receives the connection error message.
I have set and re-set 10 - 20 times and when a problem arose I changed port # and the setup was accepted, using 3
different the port selections.
Email in and out has worked, but it stopped a month ago and I can't get it back. No help from AT&T or go.daddy.......

January 2012 - I am frequently having the same issue. In fact, the GMAIL app works without issue during the same timeframe that the regular mail app fails to connect to some or all Gmail folders for the same account.
I have a few different mailboxes that I check which is why I use the regular mail app vs. Google's mail app - no one wants to review two different apps to manage mail. The gmail account is configured as IMAP.
No help from AT&T either. Rebooting offers no resolve.
When the issue occurs, "Connection Error" is momentarilly displayed on the screen, despite the particular folder that I pressed "Refresh" in (inbox, sent, trash, etc). Yet, as mentioned above, if I open the Gmail app, I instantly see the mail items that I expected to see (new as well as preexisting).
The issue persists anywhere from am hour to several contiguous days at a clip.
I assume that the regular email app AND the gmail app use the exact same acct configurations. Clearly, something is wrong but I am not certain if it's the ISP, Google or the app itself.
Maybe try using K9 mail. I just installed it and changed my godaddy email to it. It's a bit faster, no problems so far and the interface is way prettier.
I have been using K9 as my non-gmail email client since Froyo (On ICS now), and it's just amazing, can't complain, and it gets even better with ICS.
Well, I haven't had any issues with the stock email app, and I have one carrier (Orange) account and 2 exchange accounts from work. No hassles.
